Nowadays, many studies proved that the microbiota in the intestine also plays important roles in the immune system. Besides, the dramatic changes had occurred in the interior of the grouper’s body when metamorphosis. Here, 16s rRNA metagenomics technique was used to determine the community composition and complexity of the intestinal microbiota in Epinephelus coioides during the metamorphosis stages. The intestine microbiome of grouper is composed of Proteobacteria (85%) and Firmicutes (5%), which are most abundant in the midgut at 12dph and 18dph at phylum level. On the other hands, Proteobacteria is the most abundant microbes at 50dph which is 96%. The abundance distribution of dominant 35 genera among three samples were different that displayed in the Species abundance heatmap. PCA showed the more similar the composition of community among the samples are, the closer the distance of their corresponding data points are. The individuals of 12dph, 18dph and 50dph are distributing in different area. According to the analysis results of OTUs clustering, the common information of the grouper in three different development stages is 701 OTUs. The KEGG pathway analysis expressed between the 12dph and 18dph were attained to twenty-one pathways; 18dph and 50dph associated with five pathways only. The results showed NF-kβ was slightly higher than the other immune gene (TLR-3, IL-1β, Type I IFN, Type II IFN and Mx gene) at 12dph, 18dph and 50dph grouper. These results indicated the juvenile was cultured in a healthy environment and did not affect by pathogens. The bacterial composition database of healthy grouper has been developed through metagenomics; therefore, we hoped that we could establish the probiotics to defense the bacteria and virus for further research.
