The species Cinnamomum kanehirae in this family is severely suffering from illegal logging in recent years. It shares many morphological characteristics with the closely related species such as C. micranthum, C. camphora and C. camphora var. nominale, and thus making it hard to be distinguished from these other species. In this study, the genetic distance and phylogenetic tree for 5 chloroplast locus (psbA-trnH, trnL intron, trnL-trnF, ndhF and rp132-trnL) were analyzed and used to evaluate the clustering of Cinnamomun genus and C. kanehirae in Lauraceae family for C. kanehirae identification. Totally there were 126 samples classified as 52 species in 11 genera of Lauraceae family collected. (include 22 C. kanehirae shamples) Sequences observed from these samples and extracted from GenBank were aligned and analyzed. The results showed that psbA-trnH, trnL-trnF, ndhF and rpl32-trnL could be used to distinguish Cinnamonum from other genus in Lauraceae family, but also cluster the sect. Camphora (C. kanehirae, C. camphora var. camphora, C. camphora var. nominale) in group. Further for ndhF, the 20 C. kanehirae samples could be clusrtered and distringuished from C. micranthum, C. camphora and C. camphora var. nominale. while trnL-intron were more conservative and worse clustering for the Lauraceae plants. Furthermore, two C. kanehirae specific nucleotide position was also observed in trnL intron and ndhF. Both of these two sites have the potential to be used to identify the species of C. kanehirae. Integrating the loci of psbA-trnH, ndhF and rpl32-trnL for phylogenetic tree analysis showed that multi-locus analysis could improve the clustering result and enhance the bootstrap value of most nodes in phylogenetic analysis.
