In order to conserve genetic diversity of its population for fishery management, it is necessary to understand the genetic structure of C. hippurus. This study aims to elucidate the genetic diversity of population of dolphin fish caught from waters around Taiwan. Fish tissues were collected from three major harbors in Yilan, Taitung, and Pingtung counties of Taiwan. Two genes, NADH1 and the control region of mitochondrial DNA, with different mutation rates, were analyzed. The sequences analysis reveals that nucleotide diversity π was 0.0100 for NADH1 and 0.0533 for control region; and genetic parameter per sequence θ was 18.497 for NADH1 and 23.52 for control region; Tajima’s D value was -1.017 for NADH1 and -0.726 for control region. These data showed that the population gene structure has purifying selection or population expansion. The population analysis revealed that the average of Fst was 0.164 for NADH1 and 0.618 for control region. The data showed that the population from Taiwan is different than the populations in Guam or in Hawaii. The population of C. hipurus caught in Taiwan has low differentiation. In addition, it has no difference existed between fish caught from fishing seasons or non-fishing seasons, and low differentiation between the samples caught from different fishing grounds.
