In this study, a comparative pathway analysis by using the bioinformatics tool GSEA was performed on the dataset of membrane proteomics analysis of hiPSCs, hESCs, and HFFs (precursor human foreskin fibroblast) cells. Based on the relative expression profiles in the three pairwise comparisons (hiPSCs vs hESCs; hESCs vs HFF; hiPSCs vs HFF), we aimed at elucidating the reprogramming degree of hiPSCs in-between HFF and hESCs. Our results revealed that pathways related to electron transport and oxidative phosphorylation and related to focal adhesion were significant enriched and might be contribute to incomplete reprogramming within hiPSCs. The identified pathways and the core enriched proteins contribute to the pathways may serve as candidates for exploring the molecular mechanism that can improve the process of hiPSCs reprogramming.
