Therefore, accurate and fast tools are necessary for structure similarity search, which is a time-consuming process. Researchers designed methods to reduce three-dimensional protein structure to one-dimensional text strings to improve the search speed. However, the search accuracy is sacrificed. Consequently, we aim to develop the structure similarity search methodology that has improved accuracy and acceptable search speed. Method: We convert the 3D structure to 1D profile. The profile is based on the Weighted-contact Number Model (WCN). The WCN model calculates the structural rigidity of residues. Our method combines Dynamic Programming (DP) and WCN profile. Results: We developed a novel similarity search method named WSPS for aligning protein three-dimension structure. Our results are comparable to those of brilliant protein search methods.
