Biologists use these relationships as tools for development and application of biology for a long time. These interactions establish some network structures. However, it is hard to analyze these relations automatically without proper definitions. In this thesis, we propose a graph model to represent these interactions for a pathway. By using this graph model, many tools in graphs can be used for finding some important related proteins. By applying our proposed model on signaling pathways of homo sapiens EGFR (Epidermal Growth Factor Receptor) in cancer and Raf (Rapidly Accelerated Fibrosarcoma) we find some interesting results for these two pathways.
