In recent years the river habitats of biological importance has gradually been reserved to meet the minimum needs for survival of biological river, river ecosystems to maintain stability and equilibrium of water, a water catchment area of a high degree of being used or being developed a lot of countries must be addressed subject. In this study, two-dimensional model of the variable water management and flood during peacetime Tsengwen River water management calculations, derived from each grid position of the water depth, flow rate and then calculated using the hydrodynamic parameters in combination with physical habitat model (Physical Habitat Simulation System, PHABSIM) with fish fit curve habitat assessment quantifying the river at different flow rates for fish survival weighted usable habitat area (Weighted Usable Area, WUA) and can use the habitat area percentage (Percent Usable Area , PUA). To explore the Tsengwen river under ordinary and flood flows of the habitat distribution of fish and habitat transition. Simulation result shows that, under normal flow of fish habitat are located in the main river channel groove. Flood water surged during the run-off to both sides of the flood plain, then fish habitat along the river were located in flood plains, the main groove of the habitat less visible under normal traffic flow and flood the habitat varied significantly. With the increase in river water, WUA will increase though, but it will be with the water of the PUA increases.
