The haplotypes of six Y chromosome STR loci has been successfully used to analyze the phylogenetic relationship of purebred dogs. The purpose of this study is to examine the phylogenetic relationship of Taiwan dogs and other purebred dogs. The Taiwan dog samples, obtained from Taiwan Indigenous Dog Preservation Center - Hsiao Wu Fong Dog Kennel, were subjected to the autosomal STR polymorphism analysis to investigate the individual differences and avoid sampling errors or duplications. The Y chromosome STR polymorphisms of 26 Taiwan dogs were analyzed by using primers designed for six Y chromosome STR loci. And, six Y chromosome STR haplotypes of Taiwan dogs were found. The analysis of molecular variance (AMOVA) demonstrated the haplotype diversity in Taiwan dogs is higher than the average value in 51 breeds of this study and the genetic variations within Asian breeds were ignificantly increased after including Taiwan dogs. This suggests that Taiwan dogs are not closely related to other Asian dog breeds and may be originated from non-Asian breeds or have been mixed with. The Y chromosome STR haplotypes of purebred dogs and those obtained from Taiwan dogs were further subjected to both neighbor-joining and network analysis. The phylogenetic relationships of the dog derived from these analyses suggest that Taiwan dogs are closer to breeds of Europe than of other geographic areas. This is consistent with the aiwan's historical records in which Europe dogs were brought to Taiwan during such as Dutch colonial period.
