With the networking connection and transitive derivation, we may indirectly understand and even predict gene-gene and gene-disease relationship. Traditionally, a gene regulatory network models only the binary relationship among genes under single (transcription) factor, and thus is unable to portrait more realistic, comprehensive, and multi-factor interactions in different degrees among genes. The goal of this thesis is to construct and visualize in three-dimension a gene regulatory network that can illustrate gene-gene or gene-disease relationships under more than one experimental conditions, such as temperature, pH values, glucose levels, etc. The sample database for this research is a comprehensive and well-tuned yeast database. We employ VTK (visualization toolkit) to help construct the 3D model. The experimental results show that we have successfully represented the gene-gene and gene-disease using fuzzy logic and fuzzy inference mechanism under hyper-dimension of experimental conditions.
