complex biochemical processes. One can gain insight into the system by sim-
ulation, that is, attempt to simulate an abstract model of a particular system
by a computer program. Mathematical modeling and dynamic simulation of
genetic networks, metabolic networks and signal transduction cascades is a
central theme in systems biology and is attracting increasing attention in
the post-genomic era. Therefore, there is a big need for software tools that
allow access to diverse simulation and modeling methods as well as support
for the usage of these methods. In this thesis, we study the parameter es-
timation problem in Systems Biology and assist Professor F.S. Wang to
develop Systems Biology software for those users who do not have an ad-
vanced mathematical grounding. In the software, we integrate the existing
ordinary differential equations solver(for dynamic simulation) and parameter
estimation solver(for modeling) with some user friendly features. These fea-
tures including friendly graphical user interface(GUI), various mathematical
forms of biochemical map as input, graphical output of computation result,
efficient multi-threaded programming and Object-Oriented Programming.
