The benefits of educational investment for universities are uncertain and difficult to be controlled. In accordance with above characteristics, this research has adopted DEA to investigate the operational efficiency and the changes of efficiency by Malmquist Productivity Index for thirty-four universities both individuals and as a whole, through the period from year 2000 to 2003. Based on the results of analysis, it has found that the operational efficiency of private institutions is lower than that of the public institutions, as to variation of efficiency, the trend of productivity has also kept on rising from year 2000 to 2003, for both private and public universities. Furthermore, based on the slack variable analysis, the lack of technology efficiency is mainly caused by the different input or output variables, only five institutions attain the operational efficiency, but comparing other universities, Da Yei and Chun Chen universities are both influenced by teacher’s academic background for three years. In the contents of the sensitivity analysis, it could depict that the tuition and miscellaneous fees are the main factors for promoting the operating efficiency of the whole thirty-four universities
