One hundred and seventy two accessions, mainly from Taiwan, Penghu islands, Green Island and Orchid Island, were used in the analysis. Several accessions from Japan, Thailand, Malaysia, Philippines and commercial varieties were also included. Fourteen random primers were identified from 94 primers surveyed as informative and used in the analysis, which yielded 325 bands. Among them, 262 non-ambiguous polymorphic bands were scored to estimate the genetic distance among the samples. The estimated genetic distance among the samples were ranging from 0.04 to 0.94 with average 0.65. The cluster and PCO analysis were then used to sort out the relationship between the samples. The subdivision of the samples according to the geographic regions was shown from the dendrograph and PCO graphs. The samples from Orchid Island were stand out from the rest of the samples and form a distinctive group, which is coincided with its particular leaf morphology assuming to be a result of adaptation to its harsh habitat. The taxonomic traits of the samples were measured and used to group the samples into their taxonomic class. The taxonomic groups were not consistent with the estimated genetic relationship. The species of the Zoysieae were capable of intermating and produce fertile hybrids, the taxonomic classification was challenged with evidence in this research.
